It is a perfluoroacylated acylation reagent, commonly used with alcohols, phenols, and amines to form stable derivatives. In GC/electron capture detection, it can be used to prepare electron captuing derivatives.

Perfluorobutanoic anhydride can prevent acidic by-products from causing column damage in derivatisation reactions, which can be helped by this compound as an acid scavenger. It can often be used for drug testing, such as for amphetamines and phencyclidine.

Heptafluorobutyric anhydride finds common application in gas chromatography and mass spectrometry analysis as a derivatisation reagent.
